This is likely about your template/background PDF.  Some PDFs have Optional Content Groups.  These usually come from InDesign and Illustrator, and appear in the Layers pane in Acrobat.  FusionPro attempts to flatten these, that is, remove any content that is completely hidden behind other content, in order to speed up processing time on the RIP when printing (and when viewing).  If this flattening fails, the output is still valid and should print correctly, but it may result in longer processing time on the RIP.
